Course content
Overview of methods of image data acquisition in biology and their subsequent processing and analysis. Principles and applications of modern microscopic techniques including transmission, fluorescence, confocal and super-resolution microscopy. Introduction to special label-free imaging methods, especially Raman, infrared and Brillouin microscopy. The course also covers current detection systems used in microscopy (digital cameras, spectral detectors, photomultipliers), principles of image signal digitization and basics of computer graphics. Students will become familiar with software processing of digital images, management, archiving and FAIRification of image data. The course includes principles of manual and automated measurement of biological objects in digital images and examples of practical use of image analysis in pathology, hematology, cell biology and biomedical research. The practical part focuses on image data acquisition, preprocessing, segmentation, quantification of selected parameters and basic statistical evaluation using ImageJ/Fiji software.

Learning activities and teaching methods
Lecture, Demonstration, Work Activities
Learning outcomes
The course introduces students to the principles of acquisition, processing and analysis of image data in biology with a focus on light microscopy. Students will gain an overview of modern imaging techniques, principles of image digitization, image data management and methods of quantitative analysis of biological structures using specialized software.
Student should be able to (after attending the course) describe and explain: Photographic equipment and accessories, film, TV and digital cameras. Scientific close-up, macrophotography and microphotography for professional biologists. Computer graphics, software and hardware. Acquisition and archivation of data. Manual and automatic image analysis. Image processing. Practical course on image analysis using Matlab.
Prerequisites
To get a knowledge on techniques of image acquisition in biology and image analysis.
